Fundamentally. A federal agent is a federal agent. If he has probable cause. He can make an arrest. It just has to be handed over to the appropriate agency with primary jurisdiction when possible. He still has the same arresting power as an FBI Agent or DEA agent. The agencies just have different areas in which they operate in. Which is why often, when there's overlap, a task force is created, which is a combination of agencies. In this particular instance. Yes, he has the arresting power to take the guy in. And truth be told. I see why, given he's investigating his daughter's disappearance, which could also be related to his duties as a federal agent (disclaimer, I've seen the episode though don't specifically recall /WHY/ she was kidnapped. I'm just talking from a logical perspective). Bottom line. Yes, he has the power to arrest someone if PC is present, much like with any other law enforcement officer on a federal level.
