I might be missing something entirely, since I enjoy watching fangames and similar, even speedruns - but why do you pick up secrets in an any%? If those are mandatory to finish the game - which I assume is the issue - can they even be called secrets still?

They are Secret, as in hidden. A secret does not automatically make it optional and they are required to continue after the first boss.
