I believe Godzilla knew that Scar King was controlling her through the crystal. But he didnt destroy it immediately because: 1.) He fought Shimo , Scar King and his army together with Mothra to trap them in the hollow earth. He hates his old rivals and he evolved to specifically fight Shimo and not scar king. He didn't care about the crystal , he wanted scar king dead. 2.) Instead of destroying the crystal which could potentially give scar king time to escape , it's better to just kill him so that he doesn't come up with a stronger plan. If he's gone no one can use the crystal most likely. 3.) Godzilla has an ego. Its given in the novels. He wants to prove to Scar King that his army can be as large as it can be , but for Godzilla its no match , whether he brings Shimo or something else.
Godzilla fully acknowledged that Shimo was being controlled. That’s why he and Kong were focused on the crystal in Skar King’s whipslash. Most of Godzilla’s attacks on Shimo seemed more focused on distracting and diverting her away from Kong to allow him to focus on Skar King.
Godzilla knew she was being controlled by the crystal but his huge alpha ego wouldn't let him destroy the crystal. That would have made him look like a pu***
New premise, Shimo froze Ghidorah during the last Ice Age and that cemented her as Godzilla's ally. They were never enemies in the movie, Godzilla knew Shimo was being controlled but needed to seriously evolve to withstand her ice powers and contend with Scar king.

The truth of it is, Godzilla knew how Shimo generally acts and knows what she is capable of, all because Shimo was present during the Great Titan War on Godzilla's side. He locked Skar King up with Shimo so that she could kill him and his warriors. He knew something was up when she was being very aggressive so, presumably, find the problem, eliminate it, and Shimo should go back to normal. The fact thay Shimo was on Godzilla's side during the Titan War explains why she listened Godzilla after the crystal was broken
Actually, in the novel it was stated Godzilla beat the same shimo we see today when he was blooming with radiation in the distant past, so evolved high diffs, also it was stated Godzilla was the only major threat and potentially death causing kaiju to shimo.

Shimo feels like she would only attack when threatened or felt some kind of biological instinct, an "it's on sight" kind of reflexive lashing out. If he's not pissed off at the time; Godzilla is usually smart enough to pick up on that; especially when Shimo did nothing to prolong her part in the fight after the crystal was destroyed.
Godzilla knew what was up when Kong and Mothra convinced him to help. He knew Shimo was good because she stopped Gidorah. Godzilla is probably Kongs rival for intelligence, he's been protecting earth for millions of years, he's been around the block

Pause given that it was a psychic Crystal that let out an explosion after the crystal was destroyed which let out an explosion of energy which is literally one of the ways that the Titans communicate in one of the things Godzilla can detect the easiest so that doesn't take much thought at all to realize that once that Crystal was destroyed Godzilla realized exactly what was happening
(Or that he already knew but he didn't understand it was the crystals specifically but I find that part a little unlikely)

I believe Godzilla knew that Scar King was controlling her through the crystal. But he didnt destroy it immediately because:
1.) He fought Shimo , Scar King and his army together with Mothra to trap them in the hollow earth. He hates his old rivals and he evolved to specifically fight Shimo and not scar king. He didn't care about the crystal , he wanted scar king dead.
2.) Instead of destroying the crystal which could potentially give scar king time to escape , it's better to just kill him so that he doesn't come up with a stronger plan. If he's gone no one can use the crystal most likely.
3.) Godzilla has an ego. Its given in the novels. He wants to prove to Scar King that his army can be as large as it can be , but for Godzilla its no match , whether he brings Shimo or something else.
Godzilla does understand a number of things.
Dominance, submission, and threat control.

Godzilla fully acknowledged that Shimo was being controlled. That’s why he and Kong were focused on the crystal in Skar King’s whipslash. Most of Godzilla’s attacks on Shimo seemed more focused on distracting and diverting her away from Kong to allow him to focus on Skar King.

The truth of it is, Godzilla knew how Shimo generally acts and knows what she is capable of, all because Shimo was present during the Great Titan War on Godzilla's side. He locked Skar King up with Shimo so that she could kill him and his warriors. He knew something was up when she was being very aggressive so, presumably, find the problem, eliminate it, and Shimo should go back to normal. The fact thay Shimo was on Godzilla's side during the Titan War explains why she listened Godzilla after the crystal was broken

Also godzilla's "pathetic attacks" saved Kong from shimo twice and in the audio book Shimo and godzilla ragdolled each other multiple times, so if godzilla's "pathetic attacks" ragdolled shimo and shimo attacks ragdolled godzilla, that makes shimo's attacks even more pathetic? Because Shimo had to ragdoll a MUCH lighter titan while Godzilla had to ragdoll the 2nd heaviest titan in the monsterverse. (In the actual movie itself Godzilla ragdolled Shimo 1 or 2 times also)

Shimo feels like she would only attack when threatened or felt some kind of biological instinct, an "it's on sight" kind of reflexive lashing out. If he's not pissed off at the time; Godzilla is usually smart enough to pick up on that; especially when Shimo did nothing to prolong her part in the fight after the crystal was destroyed.
