LoZ Wind Waker: On the sword of Phantom Ganon are Hylian letters that, when translated using a reference of the language, reads: Zubora Gabora. Sounds like a couple of blacksmiths you may know of. Kid Icarus Uprising: There are several references to other games in Uprising, but I chose my favorite. A little dialogue: Palutena: Wow Pit, you sure are good with bows. Pit: Yeah, I even used them in the brawl a few years back! Palutena: Whoa, a brawl!? Are you hurt? Pit: No way! It was a smash! Palutena: I can't imagine you in a melee! Pit: That's... because I wasn't.

The snow bunnies are also in Symphonia, if you get Colette as your character in the Flanoir scene near the end of the game, she'll give you a snow bunny that "from memory" has red eyes and leaf ears :)

I've never seen someone else show this or point it out or can a I find anything on the internet about it. Seems odd this has never been brought up.

The plumber in ratchet and clank is refrencing himself. In the first one on the PS2 he jumpes down a sewer pipe and ratchets all like "Did he just just down a sewer pipe?"
While not Nintendo, I loved a reference from one of the Assassin's Creed games (2 I believe) where one of the characters blatantly reference everyone's favourite plumber with, "It's a me! Mario!"
My favorite reference/easter egg is in Borderlands. One you complete a certain mission, a door will open and take you down an elevator to a secret chest. Around this chest is a christmas tree and leg lamp, and inside the chest there is a rifle that is called the Rider. The Rider will always be red, and it has message saying "Careful . . . you might put someone's eye out."
My favourite Reference is when in Ratchet and Clank Going Commando, you get one of the hypnomatic parts, Clank will do the dance that Daxter does in Jak and Daxter.
In Bayonetta there are references to different games from both Capcom and Sega. The reason why references to both companies work is actually pretty obvious. First the most obvious, Sega published the first Bayonetta (their old rival Nintendo's publishing the sequel), and there are references to games like Space Harrier. As for Capcom, Platinum Games was formed by ex-Capcom developers, so you get references to games like Viewtiful Joe (Bayonetta modifies Joe's catchphrase in one cutscene).
One of my favorite references was in Wind Waker, where the three statues on the triangle islands have features that resemble the three original Pikmin types
For those who didn't know there is a F-zero reference in mario kart wii. When you beat the 150cc/mirror lightning cup(I dont quite remember which one) you unlock the Blu Falcon
For 10th, they also appear as an unaminated snow creation, in the Ice Stage of Epic Battle Fantasy 3. (You can also see Castle Crashers and Kirby references here!)
The Stopwatch is also an Item in the original Zelda (Enemies Drop it and when you pick it up, all enemies in that room freeze). That could also be a reference to Zelda 1.

i found a pretty neat reference on super mario 3d land for 3ds.im not sure you played it or found it but, on the 2nd level on world 5. (which is dungon level) go all the way to the right and u find 4 torches not lit up. if you are fire mario or have a fire flower handy. light up the 4 torches and not only does the door open, but you also hear a sound that you hear when you complete a puzzle in the legend of zelda, oot. a zelda reference in a mario game! how cool is that?
actually, the bunny with green ears is still going. in Super Paper Mario, cook an ice storm to get an ice cream (but i can't remember it's name) and then cook the ice cream with... i don't remember, but then, you will get the bunny. MIND. BLOWN.

Rodin (the guy that owns The Gates of Hell) says something along the lines of: "Hey, check this out. Whadya buyin!?" He then follows that with "Heard that in a game once" Another potential reference might be that the halos you collect look a lot like the rings in Sonic games.
There's a Metal Gear Solid reference in Final Fantasy X-2. It's very easy to hear, near the beginning of the game on Mt. Gagazet before a certain battle starts Rikku shouts "Snake, Snake, SNAAAAAKE"
Legend of Zelda: Majora's Mask also includes the "merry-go-round" music of the ghost world from Super Mario 64 and the "alarm" music of Sector Z from Star Fox 64
Megaman 7, Shade Man's stage, hold B when selecting his stage and the music of the stage selected screen and the stage changes to the main theme from the "Ghosts 'n Goblins" (nly works before he is defeated)

At the end of one of the last levels (it had that really annoying stealth mission) if you talk to the guy next to the exit portal a second time you would hear him say Spyro if you want to return to your home recite these words exactly "Clateu Beratta Ni eh Ne eh Ni um nevermind" While these words were originally from The Day The Earth stood still its a reference to Army of Darkness.

O yes the Star Fox line up that is quite an epic cameo that is so amazing it can't be coincidental. Even the stories behind obtaining some of the masks match the starfox characters. The Mask of Scents is also possibly Pigma thrown in there too I hear. Well it is on the same line even if Pigma was quite obscure back then.

There is a sketch in The Monty Python where there is a man and these guys are trying to get past him and they fight 'n' stuff and then the man ends up just a limbless body and they say "What are you going to do? Bleed all over us?" or something along those lines.

I think you can actually make the bunnies from Bomberman 64 as a healing item in Super Paper Mario.
Nice list as always! My favorite video game reference is from Saints Row 2, where 2 of the in game motorcycles are named Kanada and Tetsuo( named after the characters from Akira in case you didn't know).
Did you know that in Earthworm Jim Special edition there is a code that can give you a DKC DK face with an arrow through his head, which replaces Jims head.
