It’s pretty sure the idea that it was supposed to be a reboot wasn’t really the intention later into development. The game expects the player to know about these characters backgrounds and history, the game doesn’t really change them in any significant way, and the game makes reference to previous events. The whole reboot thing seems like a mistranslation or a general misunderstanding with what they meant.
It wasn’t a reboot at all it was a game meant to go back to the old formula like sonic boom was a reboot and it has 2d and also no where I look says it’s a reboot

There isn't really any proof of Sonic 2006 being a reboot, that's just a widespread myth, the game is just inconsistent with previous entries.
