Technically, Groot didn't fight Thanos in Infinity War. He fought him in Endgame... two separate movies.

Thanos likely faked his death and coaxed Thor to go for the head. He is still alive on the timeline. I suspect he atomized the stones to force the timeheist to happen. Or, rather, made an illusion with the reality stone where his alternate stated the stones were out of reach. A strategy he first tried on the gaurdians on knowhere.
