As somebody with perfect pitch, I can tell the laughs are the exact same. However, Sonic.exe has some compression and maybe an added effect to make that "doosh" sound at the start of the laugh.
Something interesting to bring up about this is that the original story never outright claims it is the same laugh, only comparing it as something similar, which got misconstrued as the exact same through the fangame that popularized it. There is actually audio of a highly bitcrushed laugh (Tom, the protagonist, does point out that sounds notably pixellated) remarkably similar to Kefka's laugh in an actual classic Sonic game- and of all places, it's Robotnik's laugh from Sonic Spinball. I'm unsure of Sonic.EXE's original author was ever aware of this or was intending to reference it without calling directly to the game it's from, or really did just intend for a similar-sounding laugh entirely unaware that there actually was one exactly like that in Sonic's history, but it's interesting nonetheless. I reccomend looking up the sound effect, it is kind of chilling and would suit the bloody-eyed shapeshifting hedgehog quite well.
There's another such laugh used in Dr. Robotnik's Mean Bean Machine if you lose on the final stage, which is also used on the game over screen when the countdown hits 0.
