Cannot speak for Raiden, but allowing it was actually Fujin's intention. At the beginning of the DLC, the Hourglass showed Liu Kang that only Shang Tsung could defeat Kronika AND preserve the crown.
Liu Kang shares this information with Fujin and convinces him to not only secretly protect Shang Tsung throughout the DLC, but also allow him to betray them and take the crown for himself.
That's why Liu Kang chooses to interfere at the last minute, going back to the moment when Shang Tsung had already betrayed everyone and defeated Kronika. Shang Tsung himself actually figures it out then and there.
What Fujin is doing here is playing dumb. Raiden I guess actually is that dumb.
