My theory is that the "she knows" note mr stitchy wrote is referring to ghosty since its been confirmed that ghosty is female. It meant that ghosty knew about secrets that budgey keeps and budgey killed ghosty to prevent her from telling the others, ghosty sliced budgeys hand before budgey disposes her.
Though your theory adds up, your forgetting one thing... Captain Budgey’s pupils when she’s infected. The color of there pupils tells who the person is and Budgey’s is yellow meaning that she works/helps in the community, which means she’d probably help any survivors she finds (like Doggy did with us).

Theory: because Budgey saw that us and willow were taking such a long time, she sends the others down to find us and tries to see if the remaining of the fuel was enough to get us through the North Sea. She maybe had a bit of trouble controlling the ship because it’s lacking so much power, but she eventually makes it through and that explains why none of the other characters pointed it out cuz budgey probably explained to the others that she’ll try to get through it while they go and help us and willow.
Maybe that’s what happened
Budgy with the inculence also adds with the decode of “we will get you as we got them” or however it went
