This game is related to the story of SONIC.EXE and SALLY.EXE from the developer MY5TCrimson.
As well as RAINBOW FACTORY, PINKAMENA, CUPCAKES, FLUTTER ISLAND, TWILIGHT'S EXPERIMENT, LIL MISS RARITY, BAD APPLES, THE LUNA GAMES, THE TRUE FRIENDSHIP TEST, MY LITTLE AI, SCP-CONTAINMENT IS MAGIC, ... and some other classics.
If you don't know these storys or if you haven't played these games, you should do this before you play RAINBOW.EXE.

I just noticed an easter egg towards the end where the version number: Ver. 0.7.9, frequently switches to SCP-079.

So basically the thing this guy got going is that a videogame character (in this case Sonic) somehow got free of his programming, remembered every single playthrough and death he's been through in every single game he was in, and decided to "free" all the other playable videogame characters, starting with his own universe, and then moving on to this one. But well, he fucked up and... This happened

When Sonic.exe (or Lord X) encountered Rainbow Dash, he said this, 'All these stories they made with You. The EXPERIMENTS, the TEST, the CUPCAKES, the FACTORY, the GAMES, all of them.'
I just connected some pieces and references to what he was saying, and it makes sense now.
EXPERIMENTS - The Apple Sleep Experiment
TEST - The Friendship Test
CUPCAKES - Same creepypasta with the same name, nuff said.
FACTORY - Rainbow Factory
GAMES - I don't know what creepypasta this word is connected to.

Not sure... She turned all the other ones into EXE programs...
My best guess is that since she and her already had a collab level, and because in the show and all the stories they were closer friends than possibly anyone else, she didn't want to torture Applejack, but is still sad she didn't have the forethought to leave Applejack be, so had to kill her instead.
