Byzantine era Greeks were Christians, and it was typical to destroy ancient temples dedicated to the "false gods", then use their parts for new buildings, as you see at Mystras. Usually they were used for churches.
Nice video, pity you missed the opportunity to visit Ancient Corinth, the ancient theater of Epidaurus and the ruins of the Mycenaeans.
