Here are the details that the endoskeleton is Ennard:
1. It has different teeth compared to Ballora
2. It has bigger eyes than Ballora
3. Ennard has blue eyes, while Ballora has pink ones
4. Ballora was already 'scooped'
5. The girl who was possessing Baby went into Ennard after Baby being broken, which is probably why he/she is in the background, talking to you from that distance

No. Ennard is a Animatronic made out of Baby, Ballora, Funtime Freddy, Funtime Foxy, BonBon, that's why Ennard has so many eyeballs on it, the eyes of every Animatronic. Ennard doesn't acts like Baby, Ennard is Baby. Baby is in control of Ennard. Herself and the rest of the gang fused themselves into a one, single Animatronic by scooping themselves and using their parts to create Ennard so they can use Michael Afton's body as a suit so they can be free since they look like a human now. That was their plan. They left together.
William Afton was the father of the Elizabeth Afton ( Circus Baby ) but you are not playing as her father, you are playing as her brother, Michael Afton. William is dead, he is Springtrap now, remember? In the ending of Sister Location, Michael talks to his father, his father asked him to find his sister and check on her, that was his father's order, and he did it. He said to him, " I found her. "
And Baby is not fully Elizabeth at all, Baby has her own personality, Elizabeth's soul is just living under her. As you can understand how she was explaining how she killed Elizabeth and says; " I can still hear her sometimes ". Then in FNAF 6, Funtime Freddy was tired of Baby taking control of Ennard so he kicked her out and then Ennard become " Molten Freddy " with F. Freddy in control this time. Then Baby had to rebuild her body, when she did, she became " Scrap Baby " Now since Baby is just a robot and doesn't have her own soul like a human and memory, just artificial intelligence ( personality ), she's gone now. Since her old body was destroyed. The new Baby is Elizabeth now, fully. Elizabeth has Baby's voice box but not her personality and memory, Elizabeth is now fully in control. That's why Elizabeth is just like her father, sadistic and evil in FNAF 6. She said she wants to make her father proud, by Killing, just like he did. And at the end of the FNAF 6, Henry said, " I'm sorry to interrupt you Elizabeth " This is also where you can learn Scrap Baby is fully Elizabeth.

The whole plan in Sister location is to build a hybrid robot by merging the whole Fnaf SL animatronics so they can all escape the Circus Baby Entertainment while using Michael Afton's (The main character) body to disguise so they cannot be caught.

I also think that this location is the original diner too since it mostly hands out sweets. It was abandoned and left to rot but it seems the monstrous animatronics left behind in it are not gone.

I would like to put in my two cents, if I may.
I honestly believe that Baby was being manipulated by Ennard, but that you only speak to baby once in the entire game. See, Ennard is part of all the animatronics right? Who is to say he's not actively controlling them to meet his own end? Even utilizing Baby's voice and taking advantage of the intercom and user interface. The one time I am convinced you speak to baby is when the intercom tells you NOT to check on Baby, and you do anyway, giving you her life story. Yet even as the intercom tells you not to go, the vent opens, leading me to suspect this was done on purpose.
What's more, Ennard has a motive. As the only animatronic with a truly corrupt AI and no complete body, it wants to be free. It PRETENDS to be other animatronics and had to HIDE from everyone else. But as a human, he would have everything he needed be truly set free, committing perfect murder by taking advantage of the sympathetic heart of the player.
And the best part? No evidence. The animatronics are destroyed. There is nothing left to prove Ennard even existed. No one to tell his secret.
Even at the end, the voice that is supposedly Baby refers to each animatronic in third person, while Ennard can be seen watching from a distance. And when you supposedly speak to baby before reaching there scooping room, did anyone else notice that Baby had no endoskeleton? No eyes? No power? She COULDN'T have spoken. Yet you can see Ennards wires behind her.

The purple eyes on the shadow is baby, after she is inside your body. It is possible to survive the secret room, but yes you do eventually die because ennard slips into your room after the TV show ends.
