There's a short story that gives an alternative explanation for this TARDIS design. The Doctor and The Master once swapped bodies in an attempt for The Master to escape prison. When it didn't work out The Master decided to mess with The Doctor by changing the TARDIS interior knowing it would take The Doctor months to figure out how to change it, which I think is just hilarious!

The best Doctor/Companion pairing by far. Jo gets a bad rap for being "dumb," but she's little, cute, and dressed fashionably -- and somehow that means "dumb" to people. She was naive and clumsy when she showed up, but by the second story, she was holding her own in prison riots, repeatedly rescuing the Doctor when he'd been taken prisoner, picking locks, impersonating royalty, and standing up to the Master. How people get this impression that she was "dumb" I cannot fathom.
And best of all, the Doctor always, always, always trusted and believed her. The best buddy vibe ever in the TARDIS.

Right after it happens, we all of a sudden see: 'The Doctor's,' 'TARDIS,' in: 'The Master's,' 'TARDIS,' and: 'The Master's,' 'TARDIS,' is not in: 'The Doctor's,' 'TARDIS,' and I don't know, it's so confusing! :)

NO DOCTOR, DON'T TAKE OFF, THE DOOR IS SLIGHTLY AJAR! You'll end up like Salamander.
Also, here's a better note, how can he even take-off in the TARDIS in this story. He is able to travel, but he's still in exile at this point. Is it that the Timelord are sending him on his way? Can the TARDIS only travel to anywhere on Earth at the current time?

I think the time Lord's know that the doctor is trying to defeat the master by tracing him to Atlantis. So they have given him the freedom to do so!

It was weird. Sometimes the Tardis wouldn’t work, sometimes it would if the Timelords were feeling generous. This one seems strange, because without the tardis being remotely piloted from Gallifrey or having a dematerialisation circuit it shouldn’t have been able to take off. The writers seemed to forget the rules they had set out at the start of the doctors exile
