That confirms the hologram is sentient, and he's only really "alive" when X or Zero activate a capsule. When you get the armor programs, for Light it must be like he's losing all of his senses.
The fact that He asked Zero, the final creation of his arch nemesis, to deliver these capsules to X, means that Dr. Light is to some degree, still alive and is aware of Zero's friendship to X.

Given the quotes spoken at Yammark and Mijinion's capsule, I can assume that: As soon as the Nightmare phenomenon started happening (or sometime before that), Wily (being Zero's creator and hinted of him saving Zero in Mijinion's capsule conversation) started giving Zero a self-repair function (mentioned in Yammark's capsule) to repair him as how Light repaired X in the end of Mega Man X5. It's kinda interesting knowing that these doctors, although dead, will do anything to keep their creations alive. So basically, Zero DID actually repair himself (kinda).
Thing is Zero already has a self repait system, but can be overwhelmed if the damage its too massive abd he was a torso and a head at the end of X5, the more likely scenario us that Willy pulled a Light and repaired Zero as a ghost, given how quickly both X and Zero were repaired and not anyone can do it i think its hinted that X wasnt the only one to be restored by his ghost creator
Maybe that explains the ending of at X5 on X part where Dr Light somehow manage to repair him and is watching around the world as a ghost. Because he never answers Zero's question in the first place in Crescent Grizzly and later on in Infinity Mijinion stage.

I usually get Amazon Area's capsule with X. Didn't remember that dialogue exists... but I do know about that dialogue Weapon Center bcos I usually use Zero to get it. I thought that unique dialogue only exists for the 1st capsule that Zero get...
So Capcom had a chance to fix the scripts of the X games, yet only adjusted X5 to use the original Maverick names instead of the Guns and Roses names from before. I doubt we'd have seen even that if Capcom weren't afraid of a lawsuit.
