Dear Sheikhs I recently came across this question or point of view but no one answered it. I am hoping you can explain some light on this subject. The question is about the two verses Sura 39:45 and Sura 72:18 as follows:
Sura 39:45 وَإِذَا ذُكِرَ ٱللَّهُ وَحْدَهُ ٱشْمَأَزَّتْ قُلُوبُ ٱلَّذِينَ لَا يُؤْمِنُونَ بِٱلْـَٔاخِرَةِ ۖ وَإِذَا ذُكِرَ ٱلَّذِينَ مِن دُونِهِۦٓ إِذَا هُمْ يَسْتَبْشِرُونَ which means "And when Allah alone is mentioned, the hearts of those who do not believe in the Hereafter shrink with aversion, but when other than Him are mentioned, immediately they rejoice."
The second verse is Sura 72:18 as follows وَأَنَّ ٱلۡمَسَٰجِدَ لِلَّهِ فَلَا تَدۡعُواْ مَعَ ٱللَّهِ أَحَدٗا which means "And the mosques are for Allah (Alone), so invoke not anyone along with Allah"
To mention or invoke anyone other than Allah is shirk. But we mention Muhammad in our shahada, in our adhaan, during our prayers and in the masjid we place the name Muhammad on the wall beside the name Allah. By the meaning of Sura 39:45 and Sura 72:18 it clearly says DO NOT DO THAT. That is shirk.
The counter argument is that we do not worship Muhammad but we just pay respects or due regard to him. The answer to that is that worship is for Allah alone. But if we do not mention the name Muhammad in the shahada, adhaan, in our prayers even out of respect or due regard then our worship of Allah becomes null and void. So like it or not, our worship of Allah must be preceded by mentioning a name other than Allah ie Muhammad, which goes against 39:45 and 72:18 above. May I kindly request your comment. Salam. I would like to know how it becomes ok to call or invoke ANYTHING other than Allah in the shahada, adhaan, prayer and masjid, including the name Muhammad? That is my question.

What is referred to in the Quran as invoking or mentioning is invoking and mentioning others than Allah when in need of help, or making dua to other than Allah, since that would be implying that you assume others than Allah are whom you need to ask help from, or including them as a recipient in your invocation and prayer that is supposed to go to Allah alone. Allah only mentions in the Quran that He does not forgive those who include others in their prayers to him, as in worshipping and praying to others than Allah. As for your mentioning of us praising Prophet Muhammad SAW, Allah even tells us in the Quran, in Surah Ahzab, ayah 56: Indeed, Allah confers blessing upon the Prophet, and His angels [ask Him to do so]. O you who have believed, ask [Allah to confer] blessing upon him and ask [Allah to grant him] peace.
So our mentioning of the Prophet in our duas is not a means of worshipping or praying to him, which Allah of course forbids, but a means of praying *to* him, and a way of completing the order Allah gave us in the ayah above.
Even further, in the majority of the mentions of the Prophet, he is only affirmed as a Messenger of Allah, hence this does not fall under the category of shirk and thus does not prove that Muslims are ignoring the ayahs you provided.

وَأَنَّ الْمَسَـجِدَ لِلَّهِ فَلاَ تَدْعُواْ مَعَ اللَّهِ أَحَداً
(And the Masjids are for Allah, so invoke not anyone along with Allah.) "Whenever the Jews and Christians used to enter their churches and synagogues, they would associate partners with Allah. Thus, Allah commanded His Prophet to tell them that they should single Him out alone for worship."
About 39:35- وَإِذَا ذُكِرَ اللَّهُ وَحْدَهُ
(And when Allah Alone is mentioned) means, when it is said there is no (true) God except Allah Alone
