Im currently C1 in English and I am tired of only finding basic information about the exceptions of prepositions. Books, teachers and google don't go deeper into the topic and it is seriously confusing once you are among natives. Understanding the more complex exceptions would really boost my English level. Please try to think about the advanced ones too :( Advanced doesn't mean we are natives, we still have to learn. I feel like I am stuck!

"By" en este caso se podría interpretar como "al + verbo en infinitivo" en Español:
    Example:
English: I learn German "by" watching videos on CZcams.
Español: Yo aprendo Alemán "al" ver videos en CZcams.
    :^)

It's very good that you try to provide a rational explanation of things where many teachers would say to remember all cases by heart. The level of coverage is also good. I would say, I'm still not sure about covering 100% of cases, but you mentioned the existence of the exceptions.
I would also suggest a simple common rule using a generalization:
Try to transform a sentence like "I write with/by a pen" into "I write by using a pen". If the modified sentence seems to make some sense, use "with".
    How about that?
