One of the pilots was possibly smoking, and his cigarette ignited the leaking oxygen. (Egyptair at that time actually allowed their pilots to smoke in the cockpits, but now not anymore.) The truth was hidden by Egypt for 6 years before being discovered by the French investigators.
For anyone wondering why the fire dissappears sometimes, it's because some of the animation is shown here is before they reveal a fire brought it down.
This would be a very interesting episode to watch. The Egyptian investigators knew why the fire started but never publicly explained about it. This prompted the French investigators to investigate this accident by themselves. Btw, the cockpit interior scene is amazing.
