Mulder is a funny character, but not too goofy. Even when he sarcastic, there's a serious in his methods. Of course it doesn't help that he has to keep proving his valid assumptions to a doubting partner. The third base DNA sequencing in "Purity Control" should at least convince Skully of the possibility of valid ET life. The only doubt is an inanimate alien in a glass pickle bottle secured in a wall safe.
Well also what makes comedy funny (at least for shows and movies) is when other characters don't laugh at the jokes. Like how in friends Chandler would say something that's obviously funny but no one except the live audience would laugh, because that's what makes a joke stick in a show. That's why anytime Mulder makes a joke around any other character no one ever laughs. It's not just Scully, it's just the way the writing worked.
