He is a genius character, has that perfect mix of Creepy, Evil, and Sadness... Although I am a Jace lover so I love Jace more than Jonathan, but its sad he is so hated purely because he has demonic blood in him. Makes you wanna hug him and stab him all at once.
I think that Valentine wants power for himself and he is pretty messed up, but I think that Sebastian is actually doing something that will benefit all shadow hunters. I hope that in the 6 book we will learn that Sebastian isn't evil.
