The Scrappy trilogy DVD covers always used the old Shaggy outfit, at least in the United States. It was likely done for consistency with the other covers and to not tip fans off that they were purchasing a Scrappy-era production. By the time “13 Ghosts” was released on DVD in 2009, whoever was in charge of designing the covers actually drew Shaggy in his era-accurate clothing.

The Films with Shaggy wearing his Green Shirt instead of the Red Shirt have been like that. The VHSs I've had since I was a kid have the exact same artwork with him in green on them! And Daphne not wearing tights on the poster has been like that since the release of the movie as well.
