Here's a weird game with a vs. mode: Mizzurna Falls, a Japanese-only PS1 game that plays a lot like Deadly Premonition, where you drive around a large open-world-ish town to unravel a mystery of a missing person.
The developers made a fighting mini game for story reasons (against AI), but decided to have some fun and make a 2P mode where you can fight as almost every NPC model in the town--including a granny in a wheelchair and a nun lol.

    - Catherine's VS mode being played at smaller FGC tournanents
    - Yoshi's Island has a secret code that allows you to play some mini-games on-demand, and even some 2-player versions. One of them is a hot-potato game in which you have to press a button sequence to throw a balloon before it bursts. The English version of Silhoutte Mirage has a messed up difficulty. Working Designs made it harder and screwed with the difficulty when they translated it for some reason. But yeah its basically Ikaragu + Mischief Makers.

Teenage Mutant Ninja Turtles (2003), a 3D beat-em-up game for the GameCube, has a pretty solid versus mode. When selected, it basically becomes a 3D 1-on-1 arena fighter for up to 2 players. In addition to playing as all four turtles, you can play as Casey Jones and at least SOME of the bosses, who you can unlock by defeating them in the game's actual story mode. In addition, the stages are taken from the story mode as well and can be unlocked by beating them. The gameplay is very similar to the actual game, complete with the characters retaining their original movesets.

The games I know that haven't been covered yet are:
Evangelion 64, a secret vs mode only accesible through a cheat code in the intro of the game gifts you a sort of beta of an evangelion fighter.
Sonic: The Black Knight, "Battle Mode" is a party fighter with no mirror matches in which Silver is broken and you can play up to four people, there are airdashes and the main form of attacking is by waggling the wii remote.
Kung Fu High Impact: Kinect Beat Em Up allows you to control the mooks with joystick to beat up the guy using kinect, there are actual special cancels in this.
Sengoku Basara Series: Rival series to dynasty warriors made by Capcom, many games in the series have a straight up vs mode, the gameplay style is similar to devil may cry, so I believe this needs a community asap.
Dino Rex's tie breaker: dunno what to say exactly here, but it would be really funny to include a secret fighting game inside another fighting game, best part is that the secret fighter is arguably better than the main fighting game.
    Much love from here!

Kind of off-topic, but Captain America and the Avengers is the epitome of pre-MCU era Marvel for me. If you weren't Spiderman or X-men, the public had no idea who you were. Whether you like it or not, the 4 playable characters were C-listers at best, the concept that nobodies like Hawkeye or Vision would be on tier with Cyclops was unthinkable. I wonder if people still remember that Ironman was only known as "that drunk guy", I vividly remember that's the most people knew about him back when this game came out.
Imagine telling people back then that Spiderman lived in his shadow, Cap had 3 movies, and the other 2 had TV shows, you'd sound insane.

The Swordcraft Story trilogy (of which the third sadly remains Japan only) on GBA has one. It's a "Tales of"-like RPG which has a link cable based vs. mode. The first game has an alt version of the already banger boss theme exclusive to it, and I think the second one may even let you control the mech and giant monster that exist for a single plot fight.
Edit: Its been mentioned before on the channel in passing, but MegaMan Battle Network has a vs. mode in every game, and the sixth has a legit competitive scene with fan made rollback netcode (!), and it even had a fairly clever anti-cheat function in the Japanese version (adding a subtle tamper indicator instead of actually stopping modification). Three has a community too, but it uses a fanmade rebalance mod (without it, its too full of insta-kills).
Lost Kingdoms 2 is another Formsoft RPG that inexplicably has a vs. mode. It exchanges the third person of the main game for an overhead, but plays like the main game and even has you import your deck from the main game. Given the vast disparity in card power, I'm sure there's super exploity stuff that can be made.
    (Original follows)
Beyond that, two hidden fighters without versus modes (as far as I know):
That random fighting game style fight in Disaster Report 4's epilogue is worth a mention, considering in the main game your character can't actually hurt anyone, but now she's jumping six feet in the air and throwing hadokens.
Akiba's Trip (re-released on modern systems as Hellbound and Debriefed) has an intentionally (!) janky fighting game called "Samurai Kitchen" the player character can work as a beta tester for in one sidequest, then play whenever you want for the rest of that playthrough (the game is NG+ focused). No multiplayer that I'm aware of. The Japan only PSP re-releases of first two Way of the Samurai games by the same developer are more instances of brawlers with a vs. mode, this one going through the trouble of including wireless MP for it.

The first game (at least) does however let you play as almost any monster in the game (a few oversized bosses exempted) against your friend. A simple up close chain combo, slide attack, jump and dive kick, more useful grabs and throws etc. could do wonders in making her feel a lot more fun to control in enemy encounters and make them as a whole more enjoyable. I commented my recommendation last time but I'm sure my post just got buried under hundreds of others. I think it's tragic how nobody seems to know about the PS1 Super Sentai games, which I think are some of the most polished and snappy beat-em-ups in the console's entire library. They were obviously Japan-exclusive and were made pretty late into the console's lifespan (2001 for Gaoranger and 2002 for Hurricaneger), which is probably why nobody has ever heard of them.
They basically play like fighting games, except each round you are fighting a horde of about 10 enemies at the same time. Gaoranger (Wild Force) is single-player only - though I'd still recommend playing through it since it's only about an hour long. However the sequel, Hurricaneger (Ninja Storm), has a pretty robust versus mode with several unlockable characters. This second one is easily in my top 10 favorite PS1 games, tons of content and a surprisingly high production value for what it is. I think you'd really enjoy checking these games out!

its sort of similar. However, I do like the weapon refining system in the US version along with cool post-game content and 4 potential difficulty modes. IIRC, you can also play the campaign multiplayer and do cool combos on bosses. The canceling abilities together can also get cool strings even at low levels. Also has a lot of built in achievements for doing things like fast boss kills and damageless. These let you unlock both costumes and the shown off versus mode features.
Edit: I also really like the idea of how civilizations on completely different levels of the tech tree interacting with one another and its consequences.

Blue Breaker Burst: Egao no Asuni is a fighting game about just the burst breaker characters(plays like Hinokakera). Give it a try if you don't know how hype it is to be able to play as those characters in a real 2D game.

The cool thing is that whenever they time travel not only do the graphics change but a different game genre gets tied in as well!! So as you progress through the story, the game will jump from 8-bit to 3d; from turn-based to a 2D bullet hell; and as you can probably guess, at some point early in the story there's also a pretty clean fighting game segment.

While Doom did had a multiplayer VS. deathmatch mode from the very beginning, i feel like it isn't something a lot of people think about when they think about the original Doom. It is also interesting that a lot of the classic console ports of doom also included the multiplayer deathmatch mode with the use of various broadband adapters or link ports. This includes the SNES, PS1, Saturn, Jaguar, and the GBA version.
GBA Doom is imo stands out here, since it includes 8 original maps that you can only select while playing multiplayer deathmaches. I don't think these maps has ever officially been ported to other versions of Doom either, and i also don't think any other version of Doom even has multiplayer exclusive maps like this.
I ran GBA Doom deathmatch as a mystery game at our Regional earlier this year, and it was really fun.

It's called Framefighter and you can obtain all of the playable characters by finding their items throughout the game world. The characters are all of the playable warframes from the game itself. They have one regular attack button and a special that is unique to the character. It also has PvP. It's really janky and honestly kind of bad, but there's a certain adorable charm to being able to play your favorite warframes in a little fighting game as a bit of a minigame between gameplay.

Comments mentioned it already but Working Designs did mess up the game's difficulty over in the states which made it harder. It has some stuff to appreciate, but whenever I recommend the game to folks I vouch for the JP Saturn original or JP PSX port (that version has two extra bosses). In the JP versions you'd get the most out of multiple weapons, also will suggest using Shyna's grabs and cashbashing, its definitely really fun to pull off and run the pockets of the threats you encounter.
