The bird of begin is Sephirot using Jenova's body ( Jenova cells allows to transmute him body) , to meet Cloud in the Mako reactor.
And in minute 3:04 Aeris feels Sephiroth in Midgar and the music "One Winged Angel" that is a reference to Sephiroth sounds ...
