In the canonical ending of the actual episode, people woke up when their clones perished, but I would assume that they were just re-cloned. But also in canon Spongebob, as soon as 'the big one' perished, all the clone jellyfish (and I would assume clones as well) perished too. I would also assume that that logic plays out in this story; hence everyone then waking up and rebuilding society, with possibly Spongebob taking over the Krusty Krab, maybe hiring Patrick or something to lend a hand, but I feel that the 'Nautical Nonsense' may stop or just not be the same after Mr Krabs's death.
But when fusion was playing the mall map (I forgot what it is called) spongebob says “this is not the first time this invasion happened” which implies that they came back

There is a secret ending when you get S rank for/ace every single level. WARNING: spoilers.
So basically, it shows 1 year later, the crusty crab is still in Business. Then it shows 2 giant statues of pearl, Mr Krabs daughter, and a bigger one for Mr Krabs. Then it makes you press F to show respect for Mr Krabs and pearl. And then for some reason, Berry the bear shows up. I forgot the rest but that is the true ending for this game.

Are you talking about the bear at the end of the cutscene where you pay your respects to mr crabs? Yeah that bear and the “to be continued” is for a game they made about the bear.
The cloned people arent actually dead, they are just stuck in there, and they free’d them from the Green thing
Edit: Yes Pearl is dead because she wasnt cloned But how did she Die to mayo if she wasnts a Infected or was she? Maybe the jelly fish that was in the house infected her while sleeping but didnt Clone her.
On the wiki page it says she was cloned by pinkie (the jelly fish that snuck in the house some point in the game) which is how Pearl was able to be defeated by mayo. She was captured midnight while Mr Krabs was collecting his money, but after me Krabs takes down Clone Pearl, he leaves the money over his family and friends. (Basically Pearl got infected by the pinkie, and was later shown with a half eaten face in the level "???" )

I never expected an ending like this in a horror game, Mr. Krabs is 1 of my favorite Spongebob characters, made me kinda sad to see him die.. other than that, I've enjoyed this series and can't wait to see you get the secret ending!

ok, that place in the tutorial is where you go to get most of the minigames, you have to get all the golden spatulas, and the goofy goober tokens. and then S rank all of the levels, to S rank the levels, you need to complete every single one of the bonus objectives in one go. (for example, to S rank the mermalair, you need to get the golden spatula, get the token, and not die, all at the same time, to S rank it) just so you know, you are about 75% done with the game, there is a lot more.
When you said: I like how everyone in the the whole thing is just the same two people, that reminds me of that episode in The Amazing World of Gumball in the episode where they forget to return a DVD bc they accidentally ruined it so they make a fake DVD of the original movie and the names in the credits is either Gumball or Darwin. 🤣🤣🤣

To get the secret ending, you must 100% each level
There actually is another ending, but you'll need to 100% every level to get it. Complete it fast enough, not die once, and collect every collectable in a stage
