As far as I understood correctly, I as a Portugal Residence need to open a company in Spain in order to start to selling in Spain market. Is that correct? Or I can use my Portugal VAT number?
You can start with Portuguese company. But you’ll need to register Spanish VAT if you want FBA.

Yes, you should. You operate from the territory of another country. You have to make at local Tax. If you ship your goods from Turkey to France not using FBA, then it is a different story.

Amazon EU Sarl is just a legal entity. I don’t know where you are from. But when you shop from the UK and buy goods at any EU marketplace, those goods are being delivered by Amazon EU SARL.

To be able to sell on Amazon PAN EU. You'll need 2 VAT numbers. If you want to store your goods in Germany, you must have a German VAT number.

Do you reject the payment completely or do you ask for the customer to pay a different way that uses more verification - like Apple Pay for example?

Hey Sergey, how are you getting on with this, i just spoke to amazon and they said if I want to send products to the eu from the UK then im responsible for paying import tax, and I also have to be VAT registered in the country im selling in, for example spain, even though in the UK im VAT exempt. Do you have this problem?
Yes, that's true. If you ship products to another country (and they are stored in local warehouse ex. Sptain) you are obliged to be resisted for local VAT. That's true even if you ship from Spain to Germany. The only difference - you don't pay import tax in this case.
