I think the series up to when Anakin reunites with Padme with his new scar could take place before Star Wars the Clone Wars (2008), and the the rest of it with an exception of the battle of Corascant, could take place in between season 6 and 7 of the 2008 series. The 2003 series coil be re-edited so that the Corascant battle happens after Anakin and Obi Wans mission to that snow planet to be consistent with season 7 of 2008. The episode 2 prosthetic limb could simply have been put back on during that mission as the end of the war was approaching just for it to be destroyed within that mission as you see in the 2003 series.
