It got increasingly obvious who the thieves were. After kaneshiro it should’ve been bleedingly obvious. Shujin was one of his rackets the school where the first victim had a change of heart. And a bunch of shujin students were hanging out with yusuke who is connected to the only other victim.
That poor table. At least it was spared from a fate worse than the one in code geass.

This format started becoming really hilarious to me. You meet someone new, like a janitor, it flashes forward, Sae accuses you of cheating at your chores without elaborating, and it flashes back to the past and shows you the Confidant being formed. Every time.

Sae is just completely misusing the phrase "Your reputation precedes you" in the bad ending. Like, does she know what that phrase means?
I assume she meant that in the sense of “You’re just a weak-willed criminal.” Which is certainly the PTs’ reputation at that point in the story.
I wanna make sure I haven’t screwed up before I waste more time trying to get the true ending. Do the flashbacks determine your ending or just the final interrogation meeting?
Just the final interrogation meeting. When you get to that point, just make sure you answer correctly to proceed the story.

Well, Madarame had a LOT of pupils. Plenty of artists who were talented and had beef with the old geezer. So I think the police were still investigating the other students.
The police'll target Nakanohara first, or at least way before they got their eyes on Yusuke. He's working with the government, after all.
Because Sae is trying to coerce Joker into confessing. She already knows who the PTs are, her job is to get Joker to admit to it.
Like the comment above said, she just tries to get Joker to admit. She knows who the PTs are, but they have no proof and if Akira confessed that would be enough proof. That's the whole point of the entire interrogation
